How to Fix STL Files: Holes, Non-Manifold Edges and Other Errors

How to fix STL errors: what open edges, non-manifold edges, flipped normals and self-intersections mean, what your slicer is saying, and the fix for each.

To fix an STL file, find out which error it has, then use the lightest tool that repairs it. Holes, flipped normals, duplicate triangles and floating debris repair automatically in free tools, including the browser repair tool on this page and your slicer's Fix model. Self-intersections, thin walls and badly damaged scans need Blender, Fusion, a remesh or the original CAD file.

What a printable STL needs

A slicer cuts your model into layers and, on each layer, decides what is inside and what is outside. That only works when the STL file describes one closed skin:

  • Closed: every edge is shared by exactly two triangles. This is what "manifold" or "watertight" means.
  • Facing out: every triangle's normal points away from the inside, consistently.
  • Clean: no zero-area triangles, no duplicates, no surfaces passing through each other.
  • Printable: walls thick enough for your nozzle to draw.

When a rule breaks, the symptoms in the slice preview look random: missing layers, top surfaces in the middle of the part, random infill and perimeters, or a whole feature gone. Bambu Lab's own example is a camel that sliced with part of its body missing until the mesh was repaired.

The causes cluster. Exports at low quality or from mirrored parts give holes and flipped faces. 3D scans bring holes, noise and debris. AI-generated meshes often add self-intersections and loose fragments. Booleans that fail halfway leave open edges and degenerate slivers.

What your slicer is telling you

Slicers repair simple problems the moment you import a model, then report what they fixed and what is left. The exact wording, taken from each program's source code or help pages:

A "repaired" count alone is fine: the slicer already fixed those. A remaining error is worth fixing, and a clean report is not a guarantee either. Bambu Lab notes that Studio only detects some errors, so a defect can slip through without a prompt. Trust the slice preview over the warning icon.

Fix 1: repair it in your browser

The free STL repair tool handles the first group of errors on your own device. Nothing is uploaded.

It welds vertices that should be joined, removes duplicate and zero-area triangles, makes the normals consistent and outward, fills holes and removes small floating shells. Then it reports whether the result is watertight.

  1. Drop the STL into the tool.
  2. Look at the issues it marks on the model.
  3. Run the repair and check the watertight report.
  4. Download the repaired STL and slice it. The warnings should be gone.

It does not fix self-intersections or thin walls. For those, read on. If you only need to check size and triangle count, the STL viewer does that without changing the file.

Fix 2: your slicer's built-in repair

All three popular slicers have a one-click repair for errors that survive the automatic pass. Which computers get it differs:

A note on OrcaSlicer: its wiki still says Fix Model is Windows only. That was true through version 2.3, which called the Windows API. The 2.4 source code switched to CGAL and dropped the Windows check.

The repair changes the model in your project. To keep a fixed STL, export it again from File, Export. Older guides also recommend Microsoft 3D Builder, but Microsoft removed it from the Store in July 2024 and no longer supports it.

Fix 3: Blender and the 3D Print Toolbox

Blender is free and open source, and its free 3D Print Toolbox extension (Blender 4.2 and later) finds and fixes most mesh problems.

  1. Install 3D Print Toolbox from Blender's extensions (drag it in, or Install from Disk).
  2. Import the STL with File, Import, STL and select it.
  3. Open the sidebar with N and go to the 3D-Print tab.
  4. Run the checks: Solid finds non-manifold and bad contiguous edges, Intersections finds faces passing through each other, Degenerate finds zero-area faces and zero-length edges, and Thickness finds walls the slicer may miss.
  5. Click Make Manifold. It attempts to fix bad normals, fill holes and remove empty edges and faces.
  6. Run the checks again, then export with File, Export, STL.

When Make Manifold is not enough, fix it by hand in Edit Mode:

  • See the problem: Select, Select All by Trait, Non Manifold (vertex or edge select mode). Its options split the cases: Boundaries are holes, Multiple Faces are edges on three or more faces, Non Contiguous are edges between faces with opposite normals, Wire are edges with no face.
  • Weld seams: Mesh, Clean Up, Merge by Distance.
  • Remove junk: Mesh, Clean Up, Degenerate Dissolve and Delete Loose.
  • Close holes: Mesh, Clean Up, Fill Holes (set Sides to 0 to fill every hole).
  • Fix normals: Mesh, Normals, Recalculate Outside (Shift + N).

Self-intersections and badly broken meshes

Two Blender modifiers rebuild what hand fixes cannot:

  • Boolean, Exact solver: add a Boolean modifier, set Operand Type to Collection, leave the collection empty and choose the Exact solver. Blender's manual says the modifier then removes the mesh's own interior, self-intersecting geometry.
  • Remesh, Voxel mode: builds a new manifold mesh from the old one while trying to keep its volume. It rebuilds every triangle, so compare the result with the original before you print.

Not every self-intersection needs fixing. The toolbox documentation itself notes that some slicers handle intersecting faces fine. Fix them when the slice preview shows a problem.

Fix 4: Fusion's mesh Repair

Fusion has a strong repair built into its Mesh tab. Open Prepare, Repair, or click the warning icon next to the mesh body, and pick a Repair Type:

Tick Preview and open Detailed Analysis to see each issue type counted before and after. Save the result with right-click, Save As Mesh.

Fix 5: Meshmixer, if you still have it

Autodesk says Meshmixer is no longer in development and will not be supported, but it is still a free download. Its two repair routes, as Prusa described them in 2018:

  • Analysis, Inspector: blue markers are holes (choose Minimal, Flat or Smooth fill), magenta markers are small disconnected pieces to delete, red markers are non-manifold areas. Auto Repair All tries to fix every marker at once, though not always successfully.
  • Edit, Make Solid: recalculates every triangle. Prusa found it always repairs the model, but it costs detail and makes the file bigger, so use a high resolution.

When to go back to the source file

Some errors are cheaper to fix where the model was made:

  • Thin walls. Thicken them in the design. Tinkercad's own guidance is at least 1.5 mm.
  • Curves that came out faceted or cracked. Export again at a finer setting rather than patching the mesh.
  • A model that fails every repair. If it came from a model site, look for an updated file or ask the designer before you spend an hour on it.

FreeCAD users can also run Meshes, Analyze, Evaluate and repair mesh, which tests the mesh, marks errors in the 3D view and offers a repair for each.

Prevent STL errors when you export

  • Fusion: right-click the body, Save As Mesh, choose STL (Binary) or 3MF and set Unit Type to Millimeter. For smoother curves, convert the body with Mesh, Create, Tessellate at High refinement (or a custom Surface Deviation) and export that mesh.
  • Blender: run the 3D Print Toolbox checks before you export, keep Apply Modifiers on, and use Selection Only so stray objects stay out of the file.
  • Tinkercad: Union Group overlapping shapes, keep every part on the Workplane, and keep walls at least 1.5 mm. Export, then choose STL.
  • Scans and AI models: repair before slicing. Bambu Lab adds that rough scanned surfaces print worse with Arc Fitting on, and suggests turning it off for those models.

Can I fix an STL file online for free?

Yes. Depthue's free STL repair tool runs in your browser without uploading the file. It welds loose seams, fills holes, turns normals outward and removes duplicate triangles and stray shells. Self-intersections and thin walls need Blender, Fusion or the original CAD file.

What does non-manifold mean?

An edge is manifold when exactly two faces share it. A non-manifold edge has one face (the rim of a hole) or three or more (two shapes meeting along a line, or duplicated faces). Around those edges a slicer cannot tell inside from outside.

Why does my slicer say my model has errors?

It found geometry that does not form one closed, consistently facing surface: usually open edges, non-manifold edges or reversed faces. Slicers repair small problems on import and say so; a warning that stays means the automatic repair could not finish the job.

How do I fix a non-manifold STL?

Run an automatic repair first: your slicer's Fix model, a browser repair tool, or Make Manifold in Blender's 3D Print Toolbox. If edges remain, select them in Blender with Select All by Trait, Non Manifold, and fix them by hand, or remesh the model.

Do I need to fix self-intersections?

Not always. Blender's documentation notes that some slicers handle intersecting faces fine. Fix them when the slice preview shows missing walls, stray infill or gaps where the parts overlap.

Can I still use Microsoft 3D Builder to repair STL files?

Not on a new install. Microsoft says 3D Builder is no longer supported and was removed from the Microsoft Store in July 2024. On Windows, the repair option in Bambu Studio and PrusaSlicer uses Microsoft's repair API instead.
